Well, the way the rules are written in the original rule book MA only applies to unarmed combat, but it has an option to learn variants for other weapons. They dont' limit which weapons, but it seems to be a different skill for each weapon, much like the one given is unarmed only.

Moreover it says it's learning specialty strikes with those weapons. I don't think it's meant to apply to missile weapons, as written. 

That being said, Assassin applies to all weapons. It's limited when not ambushing, but it helps.

I am not familiar with a specific skill called Martial Arts. But all martial skills apply their EL bonus to use of the specific weapon. Some, like Assassin, apply to all combat rolls regardless of weapon type. If one has house ruled a generic 'Martial Artist' skill and I were the GM I would rule that the EL would apply to any weapon the 'Martial Artist' skill applies to, but only using the greater of the Assassin and Martial Artist bonus rather than cumulative effect if the character has both.

Yes, I do know it's my campaign, but I would like to get a sense of how others handle it. My current thinking is that it doesn't, but there is also Zen archery, and I remember David Carradine throwing spears around on the TV series, Kung Fu so maybe it should.
